I got the same but eventually I worked out two things:
1. Add the programme to Window's Firewall as an exception.
2. I was processing around a thousand key phrases and it simply take ages (hours). The 'Not in 100' statement applies until the blue 'updating' bar in the lower left hand corner reaches 1oo%. Once it does, they all chabge appropriately and display accurate values.
In summary; a good programme but really slow to batch process a large number.
This means that your site actually misses the top 100 the issuance of search engines.
The program only analyzes your position, and is not promoting the site in search engines.
